Weber Carburetor with stock air filter

As the title says can I replace the stock mikuni with a weber and keep the stock air filter?

You can; the easy way is to use an air-cleaner adapter for a Toyota 20R engine, Redline Weber part # 99010.302, like so:

Note you'll prolly need to add a short bolt and threaded coupler (very tall nut) to the center hole, then screw the provided stud into the top of that coupler, which will allow it to stick up enough for the stock butterfly nut to hold down the air cleaner/cover.
