I took out a part from the rear seal cover and I don't remember how it went back together. What is it and how does it go back together. Here is a picture of the part in question:

Also, where do I get those rubber manual transmission shift boots for the km-145 manual transmission? Mines are cracked and leaking tranny oil. Here is a picture of my transmission shift boots. Where do I get the white plastic thing that goes on the end of the "shifter ball"?

I ended up breaking what I think is a vent plug for the transmission case. May someone please confirm and know where to buy a new one?

Search P/N MD715206. Looks like there are several sources available.
Also, the oil separator appearing in the first pic of your initial post is installed in this manner:

Install the seal first then the separator on top of the seal.

I bought these (https://lusooverland.com/VP-MMC-MD703619) ones. They also have the white bushing you are looking for.
My parts book lists different P/Ns for the two boots. The boot for the transfer case shift is MD704149. The one for the 5-sp trans shift is MD703619. Both are available from Amamaya and other sources.

Search P/N MD715206. Looks like there are several sources available.

It's difficult to tell by the picture, but do the oil separator legs face out or in?

The tabs (legs) should face up (out), away from the seal. That way the top edge of tabs are flush with the seal housing and the back of the separator is against the seal.
